Tegelijkertijd nam hij de rol van universitair hoofddocent Ecologie en Filosofie van Natuurherstel op zich bij de leerstoelgroep Natuurbeheer en Plantenecologie van Wageningen University. Hij is ook hoogleraar natuur- en landschapsbehoud aan de Universiteit van Cork in Ierland.&nbsp;\n\n\n\nMatthijs Schouten raakte tijdens het proefschrift van Hans Kalliwoda betrokken bij de stad als natuurgebied en startte als extra promotor voor deze onderzoeksinspanningen. Gedeelde intellectuele verkenningen doorkruisten vaak een gelaagd terrein, waarbij met name diepgaande thema's als de verwevenheid van mens en natuur aan de orde kwamen. In deze boeiende discussies werden de disciplines ecologie, filosofie en kunst gecombineerd.\n\n\n\nDoor zijn adviserende rollen bij diverse vooraanstaande instituten en organisaties is Matthijs veelvuldig geraadpleegd door het Ministerie van Infrastructuur en Milieu (RWS) als adviseur.
